TV Series: No affect on the story/plot, but the changing of the background music does alter the viewer's listening experience.

Movie: The use of the alternate ending totally changed the ending of the movie. It's unknown why the two endings were created, but the Japanese choose one for a reason and it's not the place of an North American company to second-guess the original creators.

Movie:

The ending of the Japanese release have Kenshiro battling Raoh. Kenshiro and Raoh both throw a final deadly punch at each other when they are stopped by Lin. The fight ends in a draw.\

The North American release by Streamline clearly shows Raoh with the advantage at the end of the fight when Lin stops them.

Apparently, Hokuto no Ken had two endings created...one ending in draw and one Raoh winning.
